Deductions of any kind from wages can be made only as per Payment of Wages Act 1936 vide Section 7 (2). However, the deduction for absence from duty can be made as above section 7 (2) (b) only.

Such policy of late coming are internal to every company and are not mentioned in factories act. But what ever action you take for any act of indiscipline the same has to be in adherence to the standing order (approved by appropriate government) of the factory.
Late coming is a kind of disease,and the origin of disease is not necessary to be known to treat the disease, if the disease and treatment for the same has understood and can be applied.

Late coming policy is framed by taking into consideration the various reason like commute, distance, transportation, etc. This can be controlled by rotating the circular that if employees come late more then 3 times he/she will be missing the montly attendance reward and will also deduct his/her points during appraisals. This will make employees to avoid late comings. Futher if any employee is late more then 3 times half day should be deducted so that they become more consious and reach on time to office. Warning letters can be issued if employee repeats late coming every mth and should strictly let them know that this will effective his/her yearly appraisals.
