I am a Nepali citizen and I need a work permit for working in a company based in India. Can anyone tell me about the process? I know there's no such need of work permit, but the company where I want to work needs a permit. Anyone there to help??!!

Do you mean 'work permit' OR 'passport? For any country, the responsibility of getting the work permit is by the EMPLOYER on whose rolls you would be working. So it's the Company that is asking you for the work permit which has to arrange for it... basically, they have to apply to the MEA in India.
If you really mean that the company is asking for YOU to get a 'work permit,' then I think you would need to be careful... there's something amiss here.
