I resigned from my organization without completing the formalities before leaving. Currently, my salary and incentive are on hold. My last day was on October 4th, and I was present at the office until October 2nd. I have received a warning letter for unauthorized absence. Can my company take any legal action against me for this?

You mentioned that you resigned and worked until October 2nd, whereas your last day was October 4th. You left without completing the formalities on October 2nd. I don't understand the urgency in leaving your job without waiting for another two days. Your action has led the management to issue a warning letter for unauthorized absence. The best option for you now is to go back and explain your conduct.
As far as action is concerned, they will hold your pay and incentives and terminate your services. You will not be issued a relieving letter and experience certificate.
