From your query it is not clear from which angle you are facing problem with ESI payment. Is the problem with your internal processes or your are facing problem with ESI portal or any processes of ESIC?
If you are facing any problem with the later, then you should have send a written communication to the concerned (web reply/letter to ESI Local Office, ESI Sub-Regional Office or ESI Regional Office of your State) intimating the difficulty. That would have given you the edge in defending the penal/delayed interest that you speaking. May be you need not require to pay the penalty in that case.
If there no issues from ESI protal or their processes and the problem is due to your internal processes, you better approach ESI Sub-Regional/Regional Office and intimate the delay. More the delay in paying the arrears, more will be the penalty.

Problem is, we got a Regd no in june but we have paid april onwards, but in the month of Apr 11, May 11, June 11 & July 11 some employee was not registered in ESI that is why we have not deposit the contribution, in short we have submitted the partly contribution.
Total ESI Eligible Employee 200
Contribution deposited only for 150 Employee
So, we need to submit that partly amount for ESI Return purpose.

As you have mentioned than 200 were eligible employees for ESI and you had deposited the contribution of 150 employees only.
In that case, you have delayed the contribution of 50 employees, hence you need to pay it ASAP as supplimentary challan.
