Hi. I was an intern for 6.5 months with a company (when I was pursuing my undergraduate degree). The company offered me permanent employment, which I did not accept due to personal reasons. Although the company provided me with an internship certificate, the management also mentioned they might give negative feedback. I have now received a full-time job offer from a different industry and have not included this internship experience on my resume. Will this omission cause any issues during the background verification process?

Then you need not bother about the omission. Do not divulge the fact to any one in the new company even casually.
