I applied for a salary certificate for a bank loan purpose, but my department, i.e., Central Ordnance Depot (Ministry of Defence), denied issuing it for loan purposes as per government order. Please provide the government rules for issuing a salary certificate.

As far as I know, there is no blanket ban on issuing a salary certificate by an employer. This may be an administrative order issued locally by your HR/CEO. I think employees are issued a salary slip every month; if so, the same slips can be shown to your bank. It's normal that what's credited to one's bank account may not be the same for all months; there could be variances month to month. That's why banks insist on a current salary certificate and at least the last 3 months' salary slips or bank statement. Some bankers might insist on a certificate on their letterhead from the office. You will have the option to show the banker's requirements, maybe a prescribed loan application, to your office and request them once again for such a certificate explaining your urgent need for a loan.
