My company is planning on providing the caution deposit on a rental property for our staff. The agreement will be in the name of one of our employees and the rent will also be paid by them.
My question is, how can the management ensure that there is no misuse of the money and trust?

You can ask the employee to submit an copy of the rent agreement to the company and company can pay the money by issuing cheque or direct deposit to the owner's account. This will help you to avoid misuse of money.
Have a clear policy.
What will happen if there is dispute between house owner and tenant/employee?
How will the company ensure refund of money from owner who is 3rd party?
Take all possibilities into a/c and then as per local laws frame a uniform policy.
