I started my career with an MNC (it's in Banking BPO) in Hyderabad where my salary was processed into my salary account. I worked there until the level 2 position. I recently joined another small company (ITES firm) as a Team Manager. The salary here is given in the form of checks. My questions are:
1. What are my chances of getting back into an MNC without proper payslips here?
2. I don't think these guys provide Form 16 and handle taxes for us. How can I manage that?
3. If I aim to join an MNC again after 2 years from now, will they ask for Form 16 or standard payslips? Or will a salary certificate from this company suffice?

None of the issues you mentioned are really serious enough to affect your career. Answers mentioned below:
1. What are my chances of getting into MNCs again without proper payslips here?
ANS: Bank statements (to prove deposits of salary and the quantum thereof) are accepted by MNCs if payslips aren't in vogue with your current employer. However, MNCs could be more stringent in such cases.
2. I don't think these guys do Form 16 and taxes for us. How can I handle that?
ANS: Talk to the Finance guys – they should be able to help you. If you have accounts/finance friends, you can approach them too. Most F&A guys are familiar with the Tax Forms/Procedures.
3. If I think I'm getting into an MNC again after 2 years from now, do they ask for Form 16 or standard payslips? Or will a Salary certificate from these suffice?
ANS: A Salary Certificate with Bank statements are valid documents where formal payslips don't exist.
