You may write to him to explain the position in view of the continuous absence from duty without permission, which is an indiscipline as well as willful absence, as per bylaws/employees' manual of your organization.

On receipt of the reply and depending upon the circumstances, you can treat the absence period as leave without pay with a warning to be careful in the future plus the stoppage of increments or to dispense with the services of the delinquent employee.
