You need not change the joining forms but just calculate the actual wages and pay the difference amount. That is enough for now.

You had paid the EPF on the salary that you had paid, right? Then it is not an incorrect payment. Now you are paying an arrear of salary. You can deduct PF from that payment and pay it in the month of its payment. While remitting, you should not remit the amount as omitted wages but it should be paid as an arrear of salary paid now. Since it is an arrear payment, it will not attract ESI, if any.
