As you know, the Apex court has ruled that employers cannot segregate "Special allowance" from basic wages for the purpose of PF deductions. I want to know if this ruling has been practically applicable in eligible employees' salary structures.

Why not? If the present PF qualifying salary is less than Rs. 15,000, you should include allowances other than HRA to be part of PF qualifying salary. Please follow the link.
