Why not? A software company is not considered a preferred group against whom no action can be initiated. They are also registered under the State's Shops and Establishments Act or Factories Act (though it is disputed whether it should come under the Factories Act or the Shops and Commercial Establishments Act). The Industrial Disputes Act is applicable to them as well. If it is covered by EPF, then any complaint regarding non-remittance of contributions, etc., shall be registered against the company with the EPF Organization. Failure to remit employees' share of contributions deducted from their salaries will lead the Managing Director of the software company behind bars.
Therefore, depending upon the nature of the complaint (I presume the complaint pertains to HR or issues connected with HR as the question is posted on citehr.com, especially in the Labour and Employee Relations forum of citehr), you can make a representation before the State or Central Labour Department that has granted registration to run the company, Enforcement Officer, or Assistant Provident Fund Commissioner, etc.
