If one project falls under the jurisdiction of the central government, and we are working at the state level, which minimum wages are applicable for payment?

You have to check with the appropriate government authority for your establishment. As per your statement, it appears that the wages of the Central Government may be applicable.

Please check the appropriate government as per the Minimum Wages Act 1948. The Central Government would be the appropriate authority only in very few cases, such as in relation to any scheduled employment carried on by or under the authority of the Central Government, a railway administration, or in relation to a mine, oilfield, or major port, or any corporation established by a Central Act. In all other cases, it is the State Government.
