We have given a payment hike in the month of June instead of April, and now we have calculated arrears for two months. My query is how to pay the PT difference.

Understanding PT Payment on Arrears

PT on the difference will be paid in the month in which the arrears are paid. However, it will only impact if the arrears move the employee from one slab to another slab. Otherwise, why would it make a difference?
