If an employee present on Saturday for 3-4 hours in office and left from office due to an emergency situation, then remain on leave till Monday, so how many leaves will be calculated by the company in this situation?

This depends on which days in the week have been designated as your week off days. If your week off is only Sunday at a working hour duration of 8 hours per day, then the leave can be considered only for Saturday.
Whether a half day or full day leave would be considered depends on the company policy on how many hours for the day is considered as half day.
