Sir, If loss of pay hours is deducted in Gross Salary and paid to the employees, then for income tax calculation whether we need to take Gross Salary or Gross Salary minus loss of pay hours . Can please confirm.

Income tax will be calculated based on total earned income and subject exemptions under various sections 80C, 80D etc.
