After uploading the monthly ESI contribution, in the process of completing 'pay online' option, the system got down and two challans are generated for the same month. We made payment against one challan. Now, how to cancel the other challan ?

as per my knowledge there is no such provision in ESI. You can leave the Challan idle there will be no issue for this regards.
