Transitioning from Trainee to Employee: How Do We Handle PF Contributions for Past Months?

Dear Sir,

We are promoting one person from Trainee to Management employee for the month of January '17, and his appointment date is effective from Sep '16. Before being a trainee, he did not have a PF number. How can we create a new PF number and make contributions from Sep '16 to Dec '16?

Since September 2016, has the company not filed the EPF contributions? If yes, then why was his name not included? Retrospective effect under the ESIC and EPF from the employer's side is dangerous. How will the employer deduct the employee's contribution from the salary that is already paid?
