If any employee takes leave on Saturday and Monday, the company may deduct the leave for Sunday as well. Consequently, the employee will lose the salary for one day (Sunday).

First, let us know what kind of leave they have taken. Are you planning to combine the leave with the weekly off, i.e., Sunday? I hope that apart from sick leave, you cannot deduct leave for Sunday as it is always excluded.

If the company calculates salary based on the days in the month, should the leave days be considered as 2 days or 3 days if an employee takes leave on Saturday and Monday?

Leave Deduction Policy

In the case of EL/PL, Sunday will not be deducted. However, in the case of SL, it will be counted as leave and will deduct 3 SL days (Saturday, Sunday, & Monday). For CL, you need to refer to the company policy and check for any prefix/suffix details.

In general terms, if an employee is on leave on Saturday and Monday, Sunday will definitely be counted in that leave. However, it depends on the company's leave policy. In my company, Sundays and holidays are not counted as leave.
