I feel there is no need to give any letter. Orally, you can warn him about the number of days recorded in the computer by punching, which will be calculated for the salary. See how this will practically clear up your problem.

We regret to inform you that, as per the company's HR policy, employees are required to mark their attendance by punching in with their attendance card.
