You dont need to fear about the threat given by HR.
Secondly, it looks like your manager is playing a dual game. 99% of organisations go by manager's terms, there is no second reference to check, and if that was the case your manager should have done this before commenting on the waiver.
Pls leave all this behind and peacefully pursue a career with a better firm. Incase of any phone calls or emails from HR you just let then know that you are not intended to pay them anything and incase of any action threat by them, let then know that you would like also to approach labour court for their apathetic behaviour.
