Experience certificates hold the information of the start date and leaving date of employees. Maternity leave or any entitled leave benefits cannot be discounted from an employee's length of service. The employee is availing the maternity benefit because she is still an employee of your company. Hence, you can provide the experience certificate from the date she started to work till her last working day.
