We are a private third party firm. Where main party is going to change a contract policy on our 13 paid holidays. They generated paid holiday amount without PF amount.But we providing PF/ESI also on paid holidays for employees. Is there any Government Act in India/West Bengal to change our agreement.

Statutorily speaking, what you are practicing currently is very good. PF/ESI shall be applicable for wages/salary earned by an employee on National/Festival holidays and weekly-off day.
