While applying for a job, mentioning one's previous experience will certainly give an edge over other applicants. If the prospective employer does not require the candidate to make a mention of previous experience, the applicant need not to do so. If it is specifically required, then one should compulsorily mention it in the application with details of the previous employment. Otherwise, it would be treated as suppression of fact and as such the dependability of the applicant would become a question. You have not disclosed whether the details of your employment experience was specifically asked to be mentioned. If it was, you should have done it. Your speculations about the upkeep of particulars of contract labor by the employer or other things aren't necessary. It is doubtful whether you made any mention about your short stint under the third party at all. Anyway, don't repeat such things in future. As far as the present opportunity, maintain the status quo without indulging in any guess work.

I worked for that MNC as contract employee thru a third party payroll company for three months. It's kind of off-roles and not on-roles.
Now, after 5 years i was offered by same company on-roles.But I did showed those three months as gap. Will now that MNC will check my contract employee duration?
Basically my straight questions is , will MNC software companies will keep contract employee details with them as they does for Permanent employees?
