If a company is into Trading and production, which acts are applicable- Shops & Establishment Act or Factories Act or Both? what leave benefits should we give to employees then- as per which act?

Always the predominant activity determines the classification of the establishment and the applicability of any particular establishment-oriented labour enactment. When a company manufactures certain products and trades them from the same premises, then the Factories Act,1948 would be applicable; if the general administration and marketing are done from a separate premises elsewhere, the Shops AND Estt Act will be applicable to that particular premises.
