Presuming a case that XYZ organization has weekly off on all Saturday & Sunday and there's holiday on Friday. If an employee takes leaves on Wednesday, Thursday and Monday. How many days the leaves should be calculated? Three Days or 6 Days?

If it is authorised leave and sanctioned by reporting manager then it would be only 3 days leave. Regards Sumant

Normaly such organisation which have 5 days week, will have employee manual explicitly saying that leave both suffix and prefix of holidays not possible. In such cases, I have come through organisations which will deduct full 6 days.
There are institutions which provides 30 working days leave in a year (by clubbing casual, sick and PL). These organisations will deduct only the actual working days i.e. 3 days in your case

leave rules are seperate for factories as well as in establishment.
in establisment leave rules are different for different states.
As per factories act if it is annual leave than it will calculated only three and if it is casual leave than it will depend
upon company policy .
if it is establishment than refer state rule of particular state
